I had to install an old version over the new one and then try to upgrade again.

    Found old version here cydia.deb

Once I installed it and cleared out all the list and partial list.
I was able to get it up and running. Sources my disappear or get screwed up. I had to enter them manually and then reinstall "community sources" to get the main sources back. I then had to enter all of my third party sources.

It took me 4 tries but I finally got it to work.
That was the only way I could get it to work with out restoring.
