Fugu won't delete a directory if it has files in it. Try deleting the files and then the directory.

Just for further reference, when I accidentally placed an app in the main directory using Fugu and it wouldn't let me delete it, I simply shut down Fugu, started Cyberduck (as PF stated) and Cyberduck deleted it without any problem.
