If you are stuck in the boot loop, try to ssh into /Library/MobileSubstrate/DynamicLibraries and remove all of these:
I am able to ssh into the phone but when I look for these files you listed they do not exist.

Can anyone help me out to get the phone out of this boot loop.

I did rename the DynamicLibrary folder to something else and it booted, however this doesn't solve the problem.

How do I undo the MS update?

Just rename your dynamiclibraries folder and you should boot

I didn't have any of these files either. So I ended up restoring and after installing everything, it all seemed to be ok. I then did a reboot, and the loop started again. Ugh!

Ok, so I renamed the DynamicLibraries folder and rebooted, and everything is looking good! But all of my Cydia app icons are missing. What now, is this normal?

    Thanks for the reply.

I did do the rename and the phone boots, but I am lost as to what to do next to solve the problem.

You can remove .dylibs in that folder one by one and figure out which one is causing the problem. The one that was causing most of people's problem was music controls

    OK. I'll start doing that.

I'm an iphone n00b so please bear with me.

Is the MS update I did not reversible unless I do a restore? Is the MS update conflicting with one or more of the files in this folder, therefore finding which one(s) they are and removing them will solve the boot loop issue?

You can try this: After you have booted rename the folder back to what it was (dynamiclibraries) then launch cydia and update to the newest mobilesubstrate. That should fix the issue

I did the rename, launched Cydia, went to changes, did a refresh and there is no newer version of Mobile Substrate listed. Only the items I didn't upgrade previously.

I did a search and found 0.9.3087-1 in a repository. Is that usable?

Well, I finally figured out which one was conflicting with MS, AppSwitcher Volume, I tested it twice, so I am certain that was it. Deleted, now all is good! Thanks Stealth!

    Glad you got it.

I found the latest version here Index of /cydia/debs/

I copied it to the phone, installed it, did a reboot and all I get is the white apple. Waited a long time and the phone rebooted and I'm staring at a white apple again.

Worst part? I can't ssh into the phone anymore either =(

I can't ssh back into the phone via wifi or USB and had to do a restore.

Thanks anyway for the help SB.

It worked fine for me on my iPhone 4 iOS 4.1, maybe is some conflict with some app installed.

Well I am running the latest version of MS and SBSettings, but now I did not see NoCyfresh and SBAdblock toggles.

I checked and they are installed, reboot they show up added some more apps, reboot and now they do not show up.

Go check Cydia and it shows the NoCyfresh package as installed. =(

After testing each file in the DynamicLibraries folder turns out the following two items are not happy with the new MS update

    Dock
    WeatherIcon

WeatherIcon does allow the phone to boot after 10 minutes of delay.

Dock just shows you the white apple and you have to hard reset and ssh in to rename/remove it.
