Fix messages icon without SSH?
Is there any way to fix all the themes in 3.x without setting up an SSH?

Fix all the themes? As in what?
Well anyway, if you wish to communicate with your iPhone over USB rather than SSH, download iPhone-Explorer. There is no guarantee it will work if you have iTunes 9, but otherwise you should be fine.

With 3.x, the Messages icon never changes from the default when you install a theme. Or has a fix been released for that?

You can use iFile on your phone to rename the icon.
