I'm using Pipboy 3000 theme for the springboard, and it comes with alot of extra icons. I can change my app icons but each time I do it has a box around it, and I would like the box gone, or transparent. Any help would be appreciated.

I'm assuming you downloaded this theme on the computer right? Because if you downloaded the theme on your device the icons would have no problem. The border or (AppIconShadow/AppIconOverlay) happen when you directly SSH an icon into your device, rather than simply turning on a theme with those icons.

Put the theme in your var/stash/themes folder and apply it in winterboard, as long as everything in the theme is formatted correctly (Icons in the Icons folder etc) you won't have any problems.
