When I plug it back into my itunes, it asks if I want to set it up as a new phone or restore from backup. It would be nice to start fresh with a new phone but that would mean I would have to look for and redownload some things that I typically keep on my iPhone from Cydia. However, it would also be nice to get all of my original contacts, apps, and cydia downloads back. If I restore from backup, will I lose my unlock? I have been waiting for this iPhone 4 to be unlocked for nearly 7 months. I don't want to lose this unlock.

Restoring from backup just loads your settings, contacts, photos and anything itunes related back onto the phone. It will not lock or wipe the jailbreak away. It will not load any cydia apps you may have had though.
