Replacing the ones in /System/Library/Audio/UISounds didn't work?

Why don't you use winterboard to replace them? Create a folder called blkcadi. Then create a folder inside that called UISounds. Then drop your files in with the names of the ones you want them to replace. Then SSH that into your Library>Themes folder.
Library>Themes>blkcadi>UISounds> All your tones
Enable it in winterboard and respring

If you are wanting the whatever.caf file to replace your standard sms message tone, then change whatever.caf to sms-received1.caf
You want the names to match up with the ones you are trying to change on the phone.
