I used iPwner and then i used IPSW Builder to create custom firmware file but when i go to itunes it tells me to activate first. So how can i restore the custom file without going through activation procedure in itunes.

Easy...Turn your phone off. Then unplug it from the computer. Hold down the home button when you plug it back it to the cable. This will put it in restore mode and iTunes will tell you your phone needs to be restored before it can be used. Then just select the .ipsw file you created. And you're done.
