try doing a hard reboot by holding the power and home buttons and/or turn off and turn on see if problem continues.

Hopefully you haven't updated your iTunes so you can do a restore without having to downgrade it as there is no Jailbreak for windows on 3.1 or iTunes 9.0.
You will have to put the phone in DFU mode and then restore in iTunes and re-jailbreak. Do you know how to do this?

Upgrading/restoring a major version needs a clean restore. Upgrading/restoring a minor version should be OK with an upgrade.
Same goes for backups - do not restore from a backup made in a FW with a major change but minor changes are fine.
A number change is major and a decimal change (e.g. 3.0 -> 3.1) is minor

Yes, you can sync before restoring. Then restore and re-jailbreak.
I would set it up as a new phone though to make sure any corrupted file do not carry over to the new restore.
Then sync for contacts and music.

I found the fix WITHOUT restoring!!!
I used i-FunBox | File Manager and Hi-Speed Transfer Tool for iPhone and iPhone 3G (iFunBox Download Page) Its SO EASY!!!
    connect usb.
    open ifunbox
to the left click plus to drop down options from your iphone.
click plus on raw file system
    click plus on var
    click plus on lib
    click plus on dpkg
then select updates in the view box delete the 2 icons.then re-open cydia.this should help it worked for me.
