1. For the 3.0 the custom keyboards from Cydia to Winterboard dont work or is it just me?

2. FOr all the themes ive tried(except the Vista) the SMS icon stays the same. Why is that?

Keyboards will not work on 3.0 yet.
SMS icon needs to be renamed to Messages.png

SSH into your theme and change to Messages.png.

Is this the way to also get the themes from the Skins and Themes section with zipped folders onto the phone?

Same way, extract (unzip) and SSH them into private/var/stash/themesxxxx in your phone.
