I have been working on my own theme, using examples from several different themes available on Winterboard. I'm kind of confused right now. Some themes use images in Folders, and some in Bundles, and some use BOTH.

For example, one them has the volume knob and buttons for Media Player under Folders/MediaPlayer.framework and other themes have it under Bundles/com.apple.MediaPlayer.

I now have two different images under both of those folders. I'm afraid of really messing up my phone (I had to restore several times yesterday because of other issues).

Which folder is better to use or does it not make any difference?

It doesn't matter. Either, or a combo of both will work with Winterboard.
If you use folders, just make sure that your app names are correct (case sensitive) and that the folder name has the appropriate ''.app'', ''.framework'', ''.bundle'', etc. on the end.

best way for me is to ssh and go to one of themes that change the entire media player, copy all the png's to your computer, look at them and see which are which. You'll be able to find the png that changes each and everything. Delete the ones you don't want changed and respring.
