I got that problem with the app that download from App Store too, but after using Winterboard everythings is fine. Just put the icon that you create (same name as the App name) on to /Library/Theme/*Theme Name*/Icon and it should work fine.

It didn't work for me at the beginning but then I found out, that the folder hast to be renamed in Icons, instead of Icon (singular). Thanks for the tip buddy

BUT....I've got one app store icon that is not stubborn, it's just impossible ... It's an app called reMovemFree.app. The plist file lists it's icon as JawBreaker.png. It's subdirectory is ...bundles/net.mundue.JawBreaker/. Copied my icon (named JawBreaker.png) to this subdirectory (I also have the exact same name in the /library/themes/'theme name'/icons/ subdirectory. It is changing the icon....but it's getting 'resized', and has that half moon glow coming from the top of the icon (like the Apple default glow). This is the ONLY icon this is happening with.

Any ideas on that?

I am not sure how to fix the resizing.
to not have the overlay you need get the png called "AppIconOverlay.png" and make it transparent and place it in the UIImages folder in your theme.
I downloaded the app (check 2nd image) on my phone the icon does seem to be slighty larger.
Try making your replacement smaller and see if thats works.

Also i noticed in the string of code that the icon name you want to change is going to be right after this file, so that way itll be easy to figure out which icon file you need to change because some apps come with more than 1.

Yeah, I have the same issue.. I can't get rid of the grey box behind my custom icon. I read somewhere on MacThemes about UIPrerenderedIcon string, but I don't understand what that means. Here's the thread on it...
