The next time you do an upgrade, go in cydia, install apt backup. Run the app and click "backup". Oonce done, close the app and plug your phone to your computer and open up itunes. Right-click on the phone icon (in itunes) and choose "backup". Once done, you can upgrade, jailbreak and activate and unlock, then sync it back with your itunes. Then, in cydia, install apt backup. Once done, run the app and click "restore". It may take up to 5 minutes (depending on the size of the backup) but 80% of your installed apps should be back on your home screen (cydia apps of course) as well as your winterboard themes.
