The main difference is quickpwn allows you to jailbreak your iphone without a restore, reloading the firmware. Winpwn creates a custom .ipsw (firmware file) that you have to restore your phone using, but has additional features you can add. Mainly, this includes unlocking, editing boot and recovery images and repartitioning.
Bottom line, if your just wanting to jailbreak - they will both get you there, quickpwn is just, well....quicker.
