I was having the same problems that most of you are having
Here is the fix
I did something similar to truncj. Uninstall SP3 and winterboard, then rejailbrake your phone with redsn0w(don't restore or anything, just rejailbreak real quickly, takes less than 5 minutes) Then download winterboard and SP3 again and activate SP3 in winterboard and it should work.
Let me know if that works for you guys too.

To get the 6-8 icon dock do you really have to resize every icon? BC when i tried without making them smaller they all just disapperaed.

If so could someone please resize some icons for me i have no experience with photoshop or any of that. Thanks

these are the manual install instructions for the beta7 version before it was put into a deb file.



INSTALLATION:
Put com.iMario.SupremePreferences.plist in /User/Library/Preferences (or /var/mobile/Library/Preferences, it's the same)
Put SupremePreferences3.0.dylib in /Library/MobileSubstrate/DynamicLibraries (remove old one first)
Put all PNGs (Images folder) in /Applications/Preferences.app (no need to put them in if you already did so)
Put all .strings (Language.lproj folder) in /Applications/Preferences.app/LanguageYourUsing.lproj (so for example: You use English; put the in English.lproj. You use Nederlands; put the in Dutch.lproj) - No need to put them in if you already did so
Put Supreme Preferences 3.0.theme in /Library/Themes (remove old one first)

the only thing i did not UNINSTALL/DELETE were the the PNG's that were located in the /Applications /Preferences.app there were too many to try and dig through. but besides that, i went through and deleted the .plist, .dylib, .strings and .lproj files manually and everything seems to be working correctly so far.

PS. I DID NOT install the .deb beta8. that may be a culprit in some of the issues... I DON'T KNOW.



my suggestion is to uninstall the 1.0 version you have and ssh into the folders described in the install method and see if there are any left over files to delete... then try and reinstall from cydia...

I love SP, but I, like many others, am having similar issues with SP3.

Once I downloaded, I went to WB to activate. It won't stay checked. I uninstalled and reinstalled. No luck. I don't have WB Settings. I deleted Font Swap becuase that was the only other thing I changed before WB stopped working.

I tried rebooting, removing FS, reinstalled WB, nothing.

At this point WB does not work (my original theme stays, but no further changes can be made). I'm stuck right now with no WB and no SP3.

I'd rather not re-jailbreak because I'm pretty sure that will leave about 500 - 700 mb of unusable space on my HD, right? Unless I do a complete restore.

Some were saying (on macthemes) that it could have something to do with upgrading to new version of Mobile Sub.? If yours is working what version MS do you have?

yeah, dont really understand why it needs to be done through winterboard... but then again, I'm not a programmer

I wish I could offer more help. How Bout trying to "fix directory permissions" via SBsetings. Then see if your settings save.
