Can't find how to delete a file out of the var directory...
Please, someone, save me the frustration of looking over something 100 million times before I actually figure it out.

As far as the deleting directories, some people are having issues and I haven't seen a good explanation yet.
As to the chmod, its explained in the Wiki about installing 3rd party apps in Windows.

If anyone could help me with deleting directories, I'd be very grateful.
Renaming directories too.
What seems to be the problem is that their isn't the rm command. It appears to not be functioning. If that helps...

Use iphonebrowser to delete each file inside the folder (ex. Tetris.app) so it's empty
in iphoneinterface do rmdir /Applications/Tetris.app to delete the actual directory

For some reason, I've been having trouble using iphonebrowser/iphoneinterface etc. They wouldn't delete the files regardless of whether I had the command right.
Then I stumbled upon the iphone-binkit on the website somewhere...which saved me a ton of trouble. I put it in the sshkit folder, and now I can delete files, really use any of the commands in the binkit.
