I have a question, I know I probably sound like a newb but here goes
I used boss tool to move my apps to the other partition but now I see that there are 2 folders for apps One apps under the main folder tree than one under var
could someone please explain to me why? is this supposed to be?

Your fine the app makes a link to the applications under var, not a real directory.
