I assigned one of the sunbursts in dock 2.0 to recent apps but it doesn't show apps opened in categories' folders (only the folders themselves) or opened from SBsettings' 'dock' (no indication at all). Is there a way to fix this?

No, Dock's recent apps feature is limited to those apps, opened from springboard.
