If you are copying applications directly to the /Applications directory, then you must set the permissions afterwards.

You can use MobileFinder, Squid, WinSCP or MobileTerminal. Find the application file (typically the one with no extension) and activate the executable permissions.

What more do you want? The command I showed you is correct.

Show some initiative and ask Google, he can tell you a bit more.

Install MobileFinder. Start MobileFinder. Change the Settings to Show Hidden Files ON, Application Launch OFF, System File Access ON.

Browse to /Applications/Something.app

(Typically) Find the file Something and click on it

Use the Modify function and make sure the three Exec buttons are light blue.

Click the Done button, exit MobileFinder and launch the application.
