Where are customize' downloaded stuff stored?

I just started recently playing with SSH cyberduck, and I like the access, so I wanted to try and "back up" make copies of all the apps and themes and files I have downloaded or installed, you know, just in case...
But I have been searching through iPhone files via ssh for a while and keep getting lost! Please advise.
