iTunes tears video and audio files up into a bunch of little pieces. I know there is a utility for getting pictures off, but haven't seen one for video/music.

If you mean sync them via iTunes, they are stored in /users/mobile/Media/iTunes_Control. If you mean download through some native App, it would most likely be stored in that Apps folder (unless you downloaded the App via Cydia, in which case it could be anywhere the dev assigned it)

myTunes on Cydia has been updated to work on iOS5, version 0.3-1 works. It displays all your iPod music/video files in its own folder so you can access them with iFile by name.

You need Gremlin if you want to add video files to your iPod library, they are put in the Music Video section. Gremlin can be used with iFile. To get Gremlin you either need to buy Celeste Bluetooth or YourTube 3. If you get YourTube, then downloaded YouTube videos can also be imported straight into the iPod library. Gremlin will also work with music files. PwnTunes is used to build up your own music library without the need to use iTunes, it's music files will show up in your iPod library.
