Have you tried VisualHub? Not sure if it supports subtitles though.

Sorry for bumping such an old thread, but I'm really desperate for a solution that does this on my Mac. VisualHub never converts MKV with subs, and almost all my anime are in MKV.
Try using isquint for mac, it works good..!!
