I have noticed recentley that sometimes my cydia apps in setting are under Facebook or under user settings. What would cause this? Does anybody know

For me at least the placement you describe is dependent on whether Activator is installed or not. If Activator is installed they're listed immediately after the Facebook entry. If not then they're after the stock application entries.
Can't tell you why though.

Could be a few things. Do you have something like Cloaky installed? If so, do you have the 'Group' settings turned off in the Preferences section?
Or, if you have any tweak that hides or groups Preference Bundles together in the Settings.app, then maybe there's something not setup correctly.

In my case, I do have Cloaky installed. The Group settings are turned on.
This also affects my iPad which doesn't have Cloaky, Springtomize, or any other Preferences layout mod/tweak installed.
I only noticed the correlation between Activator and placement when I updated to 7.1.x and uninstalled Activator because it isn't 100% 7.1 compatible yet. That's when the entire Cydia preferences section moved to the bottom of the list below the stock apps. When I reinstalled Activator the Cydia preferences section moved back.
Not a big issue for me in the overall grand scheme of things. I was only sharing the experience.
Another thought, though this is unrelated is take a tweak like Polus that is 7.1.x compatible but has dependencies on both Activator and Flipswitch which aren't…how is it really compatible with 7.1.x?
I'm not saying it doesn't work as far as Polus is concerned but Activator certainly doesn't.

I just installed Activator on my ipad 3 (7.1.2) but don't have that issue.
Regarding Polus, you can extract the Activator 'depends' from Polus' control file and it won't be an issue, anymore.
Not getting that on my ip5S (7.1.2) either...
I am curious now. Have you heard of PreferenceOrganizer7 (aka PreferenceOrganizer2)? I'm wondering if it'll shift the Cydia Preference Bundles into the 'Social' section.

I will look into PreferenceOrganizer.
I should mention I'm on a 4s. Sometimes this has an effect on things, especially the newer tweaks and apps.
We all know mileage varies between iPhone models. And my intent was to share the experience I've had with the preferences moving from one place to another.

My iPad is a mini retina. Preferences behaves the same way depending on whether Activator is installed.

No. I believe I muddied the water with the Polus reference.
My devices all work well. The exception is lockscreen Activator events don't work properly. Most likely because it's not 7.1.x compatible. Ryan even says it's not.

Wow...we barely have any tweaks in common! I can only rule out Winterboard and Auxo2 from that list. On my iphone, I also have Cloaky and Bite.
Have you tried disabling each tweak from Cydia Substrate (via iCleaner) to see if it fixes the problem?

Truthfully, I am happy with things the way they are (I'm not the one who started the thread).
My attempt to answer the original question was based solely on my observations and experience with the Preferences being 'out of order'.
I have previously done what you've asked. However, as soon as Activator enters the equation and is subsequently removed, the aforementioned behavior manifests.
All this to say I'm indeed grateful that work continues on the tweaks I have and that the community to support them also exists.

I did on my IPad. Interestingly, Cydia apps show under the App Store while App Store apps show under Cydia.

There's definitely 'something' conflicting that would cause that. The ONLY time I've ever had the Pref Bundle show up in the wrong 'section' is when I used Cloaky to hide all the social network icons. Even then, it just moved the Cydia pref bundles into the 'Social' section, not flip flopped everything!
Which PrefOrganizer did you get: 7 or 2?
