I wander why do you want to delete cydia? Anyway, You cannot delete cydia like you do with normal apps, in order to delete cydia you will need to restore your device through iTunes which will remove cydia the jailbreak and all the apps that you downloaded through Cydia. But yeah you can delete cydia and cydia apps with cydelete from cydia.

SSH and Cydelete when Cydia protection is disabled as mentioned before can remove/delete Cydia. Restoring wipes the entire jailbreak, removing Cydia alone does just that, removes Cydia. The device is still jailbroken.

And if you just update, the jailbreak stuff is still in the device. The proper way to do it all would be to restore the device.
