I have a iPod Touch 4th Gen. I want to upgrade it to iOS 5, but I'm on a 4.1 jailbroken firmware. I'm afraid I will lose important information. I want to back up my important stuff. such as Contacts, Notes, and specific non jailbroken apps. If I "back up" my iPod with itunes and when I upgrade to iOS 5, I restore it with the back up will it restore all the regular apps? or is there something I can do to backup specific apps? Once I do upgrade it I won't jailbreak it...for now, so AppBackup is out of the question.

You won't loose all your apps only by upgrading to iOS 5.
If you have installed AppSync on your device you can transfer everything in iTunes.
With the upgrade you loose your jailbreak and cracked apps, but you can rejailbreak your iDevice in iOS 5 because a jailbreak for it is finally out. Then you have to install AppSync for iOS 5 and sync your device with iTunes.
--> None of your applications are lost. Original or Cracked!
