Apple logo
On startup of an iPod it shows the apple logo. Is there a Cydia app to change that to something else, for example the limera1n symbol?

With a jailbreaking software, yes, you can change it. That's the only way and there isn't the latest application in iDevices that can change it.
I'm assuming LogoMe? LogoMe is no longer in development and doesn't support iOS 4.
