I've recently purchased an iPod Touch 4G. It's currently on firmware 4.1 (8B118), but I'm afraid I couldn't get the SHSH for 4.1 in time.
Anyway, I've looked around and it looks like there are three different tools (each using the same exploit) that will jailbreak it right now: redsn0w, limera1n, and greenpois0n.
Normally I would trust in the Dev-Team over Geohot and Chronic, but the redsn0w readme doesn't list support for the fourth generation iPod Touch despite the wiki listing it as supported. I'm on a Windows machine without access to a Mac.
My question is, which tool is the best to use on an iPod Touch 4G on firmware 4.1?

Any of them will work. Redsnow is by the dev team, but depending on your amount of experience it may be hard for you, and it will require a restore to a custom firmware.
Greenpoison is made by chronic dev. It *usually* works. There have been reports of it not working sometimes. It dies not require a restore, but does require DFU mode, which cam take a couple tries to get to. After that you just hit "jailbreak" and wait
Limerain is by geohot. I personally didn't use that because I was kind of wary about something that just came out of nowhere. I have heard that it works well, but not always.
After the jailbreak, I haven't heard of any issues using redsnow or greenpoison, but I have heard of several limerain errors.
I would go with greenpoison as it's the easiest to use, but redsnow is always a good option, especially as it is usually updated within a day of a firmware update for bootrom exploits.

I do have a fair amount of experience with jailbreaking (since firmware 1.1.1), although in the last year or so I stopped following so closely.
I've always felt most comfortable with the Dev-Team, but redsn0w hasn't been tested nearly as well as limera1n or greenpois0n have with the new exploit so I would guess they are safer bets.
I've read plenty and found more reports of problems with limera1n and so I'm glad to see you offer that recommendation as it's where I was leaning towards.
