If I understand what you're asking, then yes, that is normal. BossTool moves your fonts/ringtones/applications to the media partition of your device, therefore it would take up extra space which you would see in iTunes.
Yes, if you move your apps it will do the same, and place all future apps/updates/plug-ins there so they will work properly.
