Install iFile (available in Cydia) and go into "private/var/mobile" and click the arrow beside the "Application" directory and scroll down to "Access Permissions" and make sure User, Group, and World are the same as the following:

    User: Read, Write, Execute
    Group: Read, Execute
    World: Read, Execute

Now make your way too "private/var/mobile/media" and do everything you did too Applications to the "Downloads" directory.

Hopefully that fixes it, I'm on a iPod Touch 4G iOS 4.1. When I install an app the warning message stating "This app will be available for download on your desktop iTunes (or something like that)" but after I click ok it installs normally. Hope this helped!
And Steve Jobs said "Let there be light... and lets put that into an app also"
