SSH vs BossTool
Any feedback on whether it's better to use ssh in order to move the /Applications directory to the Media partition (and creating a symlink in the root directory) allowing more space for apps and themes or does Bosstools do the exact same thing more conveniently?

Well I think thay are two different things. Bosstool as I think doesn't work on 3.0+ and ssh just allows you to view iPhone files.

Any recommendations on how you would move the application files over to disk 2 then?

SSH DOES allow you to move things if you know what your doing but I wouldnt recommend it, better to just make an IPSW with pwnage tool that gives you a bigger root partition.

No problem. All you need To do is choose expert mode in pwnage tool, find your IPSW, click root size, type how big you want it and than click build
