They suggest updating through iTunes since it clears all old files and replaces them w/ clean ones. The OTA update only adds and replaces 'some' missing files but not all of them.
Also, MNerd said that SHSH blobs might be different when using OTA but I don't understand that part.
If I were you, I'd stay w/ the OTA update and wait for the jailbreak to come out. Then, see if you have any problems w/ the jailbreak and report them to the Devs. I'm considering downgrading back to 6.0.2 before the signing window closes and then doing an OTA update instead. The worst that could happen is that I'd have to do a full restore if I had issues after the jalibreak.
In your case, you're already talking about doing a full restore so you might as well wait and see how the jailbreak reacts to your OTA update!

The main problem with an OTA update for A5+ devices is explained here: http://blog.iphone-dev.org/
In summary, the APtickets you get would not qualify the device for a clean restore outside of Apple's signing window. (That might still be the case on 6.1, but you have a better chance with clever folks like MuscleNerd working on this.) Depending on the state of the file system, you may be able to jailbreak an OTA update, but if something went awry later (once Apple had stopped signing 6.1) and you wanted to do a clean restore, the OTA update tickets would guarantee you wouldn't be able to.
The safest option is to do a full restore through iTunes and then save your shsh blobs.

Typically the OTA does not cause problems during the initial JB. The problems arise when apple releases another update and you do a restore to a firmware they are not signing. So if you wait, and then have an issue later, you bay once again be without a JB.
