If you are jailbroken, you are going to lose whatever apps you have installed through Cydia by upgrading to 3.0 at this time.
What I would recommend first if you have a lot of Cydia apps on your phone, is install a program from Cydia called AptBackup, and then perform a Backup from that program. Then wait until the dev team releases QwkPwn. Further, I would wait until I hear that the program AptBackup is working on 3.0. The last I heard (a week ago or so), it was not yet working on 3.0 Beta. If you don't do this, you will have to re-install all the Cydia apps you now have on your phone one by one after you've upgraded to 3.0. If you don't have a lot of Cydia apps, that's no big deal. If you have a lot of Cydia apps (as I do) you might want to wait a bit longer, until you hear that AptBackup is working on 3.0, and available to download on Cydia. AptBackup makes backing up and restoring all your Cydia apps quite painless.
Next. Before you go ahead with your upgrade to 3.0, do a sync with iTunes. Then do a full restore to 2.2.1 so that you are starting with a "clean" phone. Then go ahead with your upgrade to 3.0. iTunes will go ahead and take care of the part of reloading your App Store apps on your phone first. Then once you've accomplished that, re-install the AptBackup program back on to your iPhone from Cydia and do a restore of all your Cydia apps from within that AptBackup program. Those apps were saved on a list someplace in iTunes when you did your last sync before you upgraded.
Then you should be good to go.
