You say after a while, have you since installed/updated any new cydia tweaks? Could be one of them if so as a theme shouldn't cause a crash

Did that, didn't work. Maybe I should just give up and try to be satisfied with the icons that ARE shaped as they should be

I have noticed that my apps are located in two different directories. Could that have something to do eith TIM not finding all the apps? Or is it supposed to be that way?
