Can anyone tell me where I should be creating my own folder like Alfroggy is talking about?

I have a couple places I've seen where I can make one.

root/var/stash/Themes.*****
root/private/var/stash/Themes.*****
root/var/Library/Themes

They all lead to the same place. Two of these are shortcuts (or symlinks for geeks ).

I'm actually not really liking the new FB and Messages icons. They don't feel Jaku to me. For a second I thought I had selected some wrong theme in WB. Just glad I decided to make a backup before I ran this update.

That is part of it. They definitely stand out much more than the other icons.

Besides it looks really stretched. The apple logo looks like it could be lowered and centered so its not all the way at the top.

I wouldn't. I'd save it as a 'JakuOriginalBundles.theme' for example as a backup, and enable it above '2. Jaku Essentials.theme' if you don't want changed icons to show up, deleting bundles or renaming them for the ones new icons you do want to show up on your homescreen.

Your setup would thus be :
1) MyTheme.theme ;
2) JakuOriginalBundles.theme ;
3) 1. Jaku Dock.theme ;
4) 2. Jaku Essentials.theme,
for example.

Agreed. The Message is bright, the FB is too common and plain. The Reeder is awesome, Keynote is clean, and Remote is beautiful as always.

The 'CFBundleDisplayName' in the Info.plist
What's in between the string tags beneath it to be precise.
