Try saving to Tiff that should retain your layers. Not 100% sure that will work, but it's worth a shot!

The theme would have been alot further than it has if it didn't have to be fixed, but that issue is corrected and now progress can continue.

Everyone please keep in mind that this theme will be the most complete theme that decke has ever done. The goal is to have every single app icon as possible themed and currently alot of icons are themed, but there are still tons and tons to do. Trust me the wait will be worth it.
