Just got this theme and really liking it only trouble I'm having is my maps icon isn't themed I've checked the bundle and everything seems to be ok anyone else have this or know how to fix it?

I believe you are using the SD version, I tested on a 3gs fw 4.1 and it was ok.
But, you are the second one to tell this.
It will be fixed in the next update.

I noticed the themed battery only appears when I am inside apps. On Home and Lock screens, it does not theme.

What is that weather widget thing you have in your status bar next to battery icon

The Weather widget in the statusbar is "Weather Icon". You can find it in Cydia. Enable statusbar in the settings.

I've noticed in the camera roll, and camera apps, that the status bar goes transparent (see screenshots). Is it supposed to be that way ? it's both hard to read, and distracting.
