best way to install apps

hey guys,

ive been reading up on how to install apps and some people post about how they have all apps installed the "right way"
im on 1.1.4 unlocked and i have several apps now . im thinking i want to restore and do this all the "right way" anyone know what that means?

i think it has something to do with symbolic links and i dont have a clue what means

any help would be great

i have done so many search but to much info...
