This happened to me with after playing with beejive. I had a 0 on beejive as well as my other third party apps. Tried rebooting and it didnt work.
Finally went away when I went back to beejive and sent myself a message to change the 0 to 1. After I read the message, the 0 didnt reappear.

i dont have backgrounder... and i still have it. I just poofed installer. Its crap now anywayz.

I never DL'd backrounder plus it was just released on cydia yesterday, Not sure if it was on installer app before this time but I know for me this all started with community sources update? Ever since I have uninstalled, reinstalled, rebooted 10 times to no avail, thanks for the tip just the same though.

i think this issue is with the updated installer beta version ,
nebody with the earlier version had this issue if then please report ?

The solution is in the following thread:

It should work for those of you with Backgrounder installed (if that is the source of the problem).

Update Backgrounder, go into each app that has '0', enable Backgrounder, go back in, disable and it should be gone and the '0' should not come back again.
