Okay, I'm sorry if this has been asked about a million times, but when I first jailbroke my 3GS I was researching for about a week. This move seems even more complicated..
I have a 3GS on 4.0.1 with SHSH Blob stored through Cydia.
I've used AptBackup to save my list of apps downloaded.
I don't want to start off with a jailbroken 4S, but would like to later.
When I do finally jailbreak iOS5, how will Cydia remember who I am and
what apps I've already purchased? I'm guessing Cydia will once again save
my 4S SHSH Blob, but how will it know to keep everything?
Also, my iTunes at work has been hacked (i think using TinyUmbrella) to
point to Cydia (?) instead of Apple when I updated to 4.0.1. Do I need to do
this when I make the switch to the 4S? And is it necessary to do this to my personal MacBook?
And finally.. Will I have any trouble transferring my data from a jailbroken 3GS
to a 4S? I'm guessing it's through iTunes, so as long as I'm backed up, it shouldn't be a problem...

No, starting at IOS 5, saving your blobs will not allow you to restore.
Paid Cydia apps can be downloaded once you link your account to this new device. Your old device is still link and cannot be unlinked. If you want to sell this 3gs, the buyer can enjoy your paid cydia apps.
If you buy new apps from cydia, i suggest you create another email account and link these two account to your new iphone 4s so your newer bought apps will not be used by 3gs owners.
I think you can do a backup restore once you received your iphone.
