I am currently jailbroken and I want to upgrade to 4.3.1 but what is the best way without having to resetup the phone? (i seriously do not want to redo all my contacts, sms, pics, apps, settings, etc.) but what is the best way to do this? I've read its okay to just upgrade then reJB and install cydia apps again but then some people say thats not good.
So would removing all the cydia apps manually, making an itunes backup then updating help in making the update cleaner?
Whats the best way to update successfully while using the itunes backup when updating.
Any other problems I should expect when updating? like losing some kinda data.
Save whatever needs to be saved. And go fresh, then install what you want through Cydia and iTunes. Do your homework on Cydia's apps that are known to work or compatible and boom! That's just how I do it.
redsn0w rc11 went smooth no problem, but I did it twice, the first time with boot animations checked, second w/o, less laggy to me w/o animations checked. IMHO.
I'm not sure where you go that Cydia package thing from, but it doesn't matter. You could restore from back up and keep contacts, sms, photos, etc. Jailbreak apps can be reinstalled. Or you could back them up with pkgbackup or aptbackup.
on pc, right click on your device, then click backup, then after that finishes, right click again and hit transfer purchases.
that will save pretty much everything, after you restore your phone to whatever version you want, it will import your backup files, then just transfer your purchases from itunes to your phone
you will still have to reinstall all of your cydia packages, but most of your settings will still be configured

So it wouldn't be better to go into cydia and uninstall my apps then uninstall cydia first before I do my back up? I thought this might help with some kinda conflicts that might happen once I update to the new ios and sometimes it doesn't clear everything from the jailbreak so it might help it be a cleaner install.
So does that help at all or completely unnecessary?
It might. But conflicts don't usually occur just because you have packages installed. It's the jailbreak itself that might carry over residue and cause a conflict.
Edit: but note that restoring from backup won't be an issue in many cases unless your primary reason for restoring is due to experiencing problems with your device.

I see. Thank you for the clarification. So its not the programs, it just jailbreaking in the first place.
One more question, will some cydia apps save their configuration or will all the cydia app configurations be deleted? or does it just depend on the app?
