Uninstall that repo will probably fix it, for future reference we don't condone piracy so please refrain from posting repos with pirated material. Thank you.
Edit: also uninstall whatever it is you installed from that repo that caused it. Might also check in SBSettings if the phone icon is hidden.

I downloaded iad killer. Upon searching on iad there was only one program that came up. I was unaware this was pirated and serves me right on several levels.
I am aware of the piracy policies and support them. If I knew this was pirated it never would have been loaded and believe me wouldn't be here asking for help.
One side note:
When the sim is placed in another iphone the phone icon is not present.
I have a second iPhone mirrored to my primary just for issues like this.
Is there any way the sim could have an issue.
The second iPhone exhibits the same missing icon issue, however it didn't have the apps in question on it.
It's back.
I made sure it was unhidden and the the repo and app were removed. Using pkgback up hit restore and rebooted. It came back.

if resetting your home screen layout doesn't work the problem lays in enable home screen wallpaper or multitasking so first delete all cydia tweaks that enable them after that go to ifile/shh go into /system/libary/CoreServices/springboard.app and look for N82AP.plist back this file up(in case you doe something wrong)the edit it look in the file for:<key>Homescreen-Wallpaper<key> <treu> and remove it after that look for:<key>Multitasking<key> <treu> and remove this on to then save and respring/reboot your iphone after that the phone icon will be on your springboard again.
you can also replace the full .plist file you won't lose anything but be sure that the <key>Homescreen-Wallpaper<key> <treu> and the <key>Multitasking<key> <treu>
aren't in there.
