In order to restore to iOS 4.1 (or any other firmware) on a 3GS, you must have the corresponding unique-to-your-device SHSH blobs. The only source for SHSH blobs is Apple, and Apple hasn't released SHSH blobs for 4.1 since last year.

If you didn't run TinyUmbrella or click "Make my life easier, thanks!" in Cydia on or before November 28th, 2010, you cannot restore to 4.1--the only firmware you will be able to restore to is 4.2.1, in essence forcing the upgrade.

U mean "Restore From Backup?" or "Full Restore?" From a backup u can stay on iOS 4.1, make sure u have auto updates unchecked in iTunes preferences or it will automatically update ur iOS. For a full restore, updating is mandatory!
