Backside of iPhone 3GS becomes hot after jailbreak
Hi
I am using iPhone 3GS with iOS 4.0 with baseband 05.13.04.
Whenever I use 'Data' service on iPhone... battery becomes hot and drains out very fast.
Anyone can help me out on this?

Did you activate your iPhone with a legitimate SIM card (SIM of the carrier your phone is locked to, or any SIM if you're factory/carrier unlocked) in iTunes?
This is very common with hacktivated phones on iOS 4.1 and later (so it may also apply to 4.0)--while I will not bore you with technical details; I will just say it is necessary to activate legitimately with iTunes--deactivate with redsn0w 0.9.6rc8, and re-activate with either a legitimate SIM or SAM (Download in Cydia from repository repo.bingner.com).
If you legitimately activated your phone with a SIM in iTunes, attempt restoring your firmware and seeing if that remedies your issues. If it doesn't, you likely have a hardware issue and should get your phone serviced/replaced.

Does it mean I will have to install everything again? or have to do just the activate part?

If your iPhone is originally from the USA, then you will either need an AT&T SIM card (easier, preferred method) or the SAM tool from http://repo.bingner.com.
Guide on how to use SAM.
