I said to try restoring to custom 4.1 from being booted up normally. You did use snowbreeze 2.0.2 right?

Yes, I followed your exact instructions and was still getting error 1604 when doing a shift+restore, with the phone booted up normally.

Only after I tried that, did I decide to try the redsn0w pwned DFU again to see if it made any difference.

So atm, I am currently still on jailbroken 3.1.2 via redsn0w.

I think if you ever get the chance you should try another computer.

After jailbreaking I did as you said and tried to restore while the phone was booted up as normal, which had iTunes put it in normal recovery mode (usb plug + iTunes logo.) After preparing the phone for recovery for about 5 minutes or so, I got error 1604 once again.

I only tried the redsn0w pwned DFU & iREB DFU after this failed to see if it would make a difference, but these both give me errors after only a few seconds.

Yes, I will give this a try later when I get the chance.

Something is up with your itunes then I think. Or your computer. I think Annie's suggestion is the one to go with if you can get access to another computer.
