I have an iphone 4 that was jailbroken with limera1n. My computer ( macbook pro intel) decided to crap out on me. Instead of fix it my parents decided to surprise me with a new macbook pro. I didnt think until I was just about to plug in my phone about there being a problem. In the past, I remember having to restore my phone before syncing or it would brick

Just plug your iphone in but make sure when you are asked by itunes to upgrade, just cancel it or turn off the (Check update automatically) under preference. You have to sign in, authorize this new computer for your account with Apple.

Will there be a problem with transferring the music and apps onto my NEW computer? I wasnt able to migrate the old files and such from my old computer due to a faulty logic board and graphics card

You cannot transfer music from your iphone onto your new computer. You can transfer contacts from iphone to new computer by choosing merge.
