Unfortunately this is the problem with Pwnage tools of 4.1.3 at 4.2.1. I have the same issue but now I have restored back to cfw of 4.1 for 3gs and that fixed my battery drain.

When you restore your 3gs with pwnage tools to 4.2.1 , did it install cydia for you ?

yes cydia is on there, is unlocked and jb using redsnow
