Have jailbroken my 3gs awhile ago using Spirit, few months, maybe?

Does it matter if I just upgrade it to the latest version through iTunes while it's jailbroken?

and if it succeed, how can I jailbreak the newest version again?

If you don't require an unlock, then you can just hit the upgrade button and jailbreak 4.1 with greenpoison or limerain. Do a sync beforehand to ensure everything is backed up.

You will have to do the cydia apps manually and may lose some licences.
