Cydia APTs ---> 4.1?

If I update to 4.1 and JB are most packages being updated to 4.1?

I am using aptbackup so that when I restore from a back up after I JB a push of a button should restore all my packages.

Using aptbackup when updating to a new firmware can cause issues. You should check if every package you have installed has been updated for 4.1. Chances are most have but if there is even one that hasn't it could cause issues.

Im thinking the package will just not work properly.
