I don't know which jailbreak was used
I have a 3GS running 3.1.2 imatating 3.1.3. I am finally ready to bite the bullet and upgrade to 4.0.1 but I don't know which system was used to jailbreak it to 3.1.2. So I don't know what all I need to do to pull off the upgrade. Anyone able to help me out with this?

You should have 4.0.1 shsh blogs, point your hosts file towards Cydia by doing this :
PC : Run Notepad as Admin and open up to the hosts file and add only this line to the very bottom
74.208.10.249 gs.apple.com
and mark the rest with # to temp ignore.
save it and reboots
Now do the Shift + Restore to 4.0.1 ipsw which you have to download yourself.
Once restored, put your official sim to activate
Jailbreakme from Safari on your iphone.

You have to update your itunes to the latest too.

I have itunes 9 now, so I have to upgrade it to 10?
Do I have to get a custom 4.0.1 or just the one that is on here under downloads? Also do I need to remove the app that makes it look like I am running 3.1.3 before restoring?

Yes, upgrade to 10. You should be restoring to a stock firmware, either found on this site or from iPod, iPhone and iPad Firmware Download (it's the same source so it doesn't matter where you download it from).
You don't need to remove the firmware version faker.We're all just toymakers in the game of life.

I am curious about 4.1. I see where several people with 3gs phones are updating to 4.1. Is that advisable at this time? I don't have a 4.1 shsh on saurik, I have all the way from 3.1 to 4.0.1 and all between but not 4.0.2 nor 4.1

Since 4.1 is the current firmware, you don't need an SHSH blob for it, you simply let iTunes contact Apple. HOWEVER, going to 4.1 would mean updating the baseband (unless you use a custom firmware) so don't do that if you need to use the phone with an unofficial carrier.

I have not restored to 4.0.1 as yet. just trying to get as much info as possible before taking the plunge. LOL I am not the sharpest knife on the block when it comes to this stuff so want to make sure I don't screw it up.
I think I need to try to run the program that will save all my cydia apps first, then sync, then do the restore? yes?

Ok , since you haven't restored yet, I m now on my iPhone now, do this:
Download snowbreeze 2.0.2 and download the stock 4.1 ipsw too. Run snowbreeze in expert mode, uncheck the activate under General.
Build your custom firmware of 4.1 & it will be placed on your desktop.
Once created, put your iPhone into recovery mode (your iphone previously jailbroken)
The custom firmware will be named Snowbreeze_4.1.ipsw
Now do the shift + restore to the firmware you just build.
Once restored, put the sim card to activate.
Once activated, you are already jailbroken at 4.1.
Open up Cydia, let it update and finally install Ultrasnow to unlock.
Reason why I asked u to uncheck the activate is to avoid YouTube and syncing problem.
John,you going to love this : When 4.2 is released, wait for the new Snowbreeze or Pwnage tools and do the same thing, put your iphone into revcovery mode and restore to custom firmware again.

Running Snowbreeze will create a custom firmware and placed on your desktop. It is a stand alone tool.
You do not need shsh blogs, and if you have pointed your hosts file to Saurik, it has no effect whatsoever when you are restoring to custom fw.
So don't worry, you will be fine, just follow closely my instructions.
