How to restore JB apps on Iphone 3Gs from 3.1.3 to 4.0

I understand the basic process that is done but my question has to do with what needs to be done once I jailbreak. How to I restore all of my JB apps? I first jailbroke with 3.1.3 and have never needed to upgrade and jailbreak again.

i didn't have a problem upgrading to iOS4 from OS3.1.2

What i did was sync with itunes before i upgrade and after the upgrade all my apps were still there, JB apps and AppleStore apps.

I also heard you can buy pkgbackup from cydia for $5.00 and that will save a backup of your apps.
